I doubt it is all Pro Tools...
There is a lot of ways that you can manipulate sound waves in studios these days and plenty of programmes on the market to enable you to do so...
Imo, it also comes down to the skilled ears and knowledge of the mixing Engineer.
When I was studying audio at college I was recording an 8:32 minutes song on 24 tracks going to tape. I some how screwed up the toms on the drums and had to clean them up.
I took a copy and used two other digital programs before having to piece it all back together.
Took a while but wasn't impossible.
